4月から月光館学園に転校してきた高校2年生の理（まこと）は、ある夜1日と1日の狭間にある“影時間”に陥ってしまう。時間が止まったように静止する街の中で、理は異形の怪物、“シャドウ”に襲われ、思わず自らの中から同じような異形の存在を出現させる。その存在は“ペルソナ”といい、シャドウに対抗する唯一の手段だった。やがて彼は、部活に偽装した同高校のペルソナ能力者組織“特別課外活動部”に招かれることになる。
